Basically my suggestion involves using side decks. However, conditions.
-One must have a pre-constructed side deck on display -PM a mod or admin about side deck changes -Post the name of the PM'd individual on the duel -Post the number of cards swapped -If you think the opponent is cheating, PM the person who the opponent checked in with to confirm.

Well, a previous site that I was on, whenever we RP Dueled, did an off-site match and kept logs of said match. Whoever won best 2 out of 3 decided which duel they'd use during the RP Duel. As said, between rounds, a player could Side Deck cards. Of course, Side Decks were already posted online, so if there were any cards outside of the Side Deck and the Main Deck without first letting a mod or admin know about edits was considered cheating.
The system isn't really confusing, but it's a lot more complicated for people who don't use YVD and it's up to the mods and admins if they want to use this system.

Indeed, YVD allows you to side deck with no problems whatsoever. But for those of you without YVD.
If you have a side deck then simply post it with the corresponding main deck. You can use that side deck if both you and your opponent have agreed to a match, that is best 2/3, before engaging in a duel.
When swapping with your side deck make sure you let your opponent aware that you are doing so and of the number of cards swapped.
You aren't required to reveal the cards you swap, however for those of you without YVD I'd suggest doing so to help cut down on dueling misconduct.

Doing a YVD or IM match and letting the winner decide which of the duels to use sounds good.
